Dear Diana, I'm copying this onto the Firedrake list - it's definitely not a usual error and we might need some input from the rest of the team. In essence, Python on Macs is a little different from Python on other platforms because of the way that Macs deal with applications. This means our install script has to do a little modification of the virtualenv after it is set up. In this case this is failing, seemingly because of some permissions issue. Can you provide the following additional information: 1. I see that you ran with --log, can you attach the log file for the last failure please (this gives us the full verbose output)? 2. Can you confirm whether or not the user baracd is an administrator on this machine? 3. Hi Henrik, Let's assume that you have some function mydata(X) which takes as input a npoints * gdim array, where npoints is the number of points at which I need your data values, and gdim is the geometric dimension of the mesh. mydata(X) returns a npoints long vector of the scalar values of mydata evaluated at the points provided. Presumably mydata works by interpolating your external data source, but the precise details are beyond Firedrake's scope. Let's further assume that the Firedrake FunctionSpace into which you wish to interpolate is scalar valued (although this procedure can be extended to vector or tensor valued fields). We'll call that FunctionSpace variable fs. # First, grab the mesh. m = fs.ufl_domain() # Now make the VectorFunctionSpace corresponding to fs. vfs = VectorFunctionSpace(m, fs.ufl_element()) # Next, interpolate the coordinates onto the nodes of vfs. X = interpolate(m.coordinates, vfs) # Make an output function. f = Function(fs) # Use the external data function to interpolate the values of f. f.dat.data[:] = mydata(X.dat.data_ro) That's it. This will also work in parallel, as the interpolation will occur on each process, and Firedrake will take care of the halo updates before the next operation using f. Using own PETSc with --honour-petsc-dir

Dear all, I compiled Firedrake with --honour-petsc-dir. Although I set PETSC_DIR to the correct path, I get an Error: Could not find PETSc library. Set the environment variable PETSC_DIR to your local PETSc base directory or install PETSc from PyPI: pip install petsc when executing. Any ideas how I can use my own PETSc version? I would like to make changes in the PETSc code and then use this changed PETSc version with Firedrake. I thought --honour-petsc-dir was the right thing to do. Thank you! Henrik -- Dipl.-Math. Hi Francis, This is not the entire log. You've only pasted the Python exception. That Python exception was caused by something failing in PETSc's build system. DumbCheckpoint runtime error

Hi all, When I try to store computation using DumbCheckpoint I get the following run time error: RuntimeError: Unable to convert handle to h5py object. Hello, I am new to firedrake, and also a linux amateur. I am using Ubuntu bash shell to install it via the commands you list, but am getting a variety of errors. In particular, on this last installation attempt, I keep getting lines that say "failed to clone (something) using ssh, falling back to https" then "Permission denied (publickey). fatal: Could not read from remote repository." Can you help or point me to someone who can? thanks Eric Malitz

New build test system

Dear Firedrakers, I am happy to announce that the new build test system is up and operational. We have full testing of the Firedrake stack on Ubuntu using Jenkins. We also have new build hardware which results in very fast build times. Currently the entire build and test cycle runs in around 40 minutes. We also have new Mac hardware and will be bringing it online as soon as we iron out a few network issues. What does this mean for you? 1. Please rebase your branches on master (or merge master into your branches). There are changes in Jenkinsfile and firedrake-install which are needed for the build test system. 2. Build test fails are real. If you had slipped into the habit of assuming that build test fails were spurious because Drone was flaky, this is no longer true. Please pay attention to build test failures. 3. The new build test architecture is not being used to full capacity. In my copious free time I will set up Thetis and Gusto to use the new system too. Hello, I have recently heard about Firedrake and Gusto, and am looking forward to using it! I am working on a project named climt ( http://climt.readthedocs.io/en/latest/readme.html) and I was wondering whether I could get Gusto/Firedrake to work with the components already available there. my question was what interface does Gusto provide for interaction with "physics", like say, a radiative transfer code? In other words, is there a straightforward way to access model arrays, calculate physics tendencies, and provide them back to the dynamical core? I tried to look for more documentation about Gusto, but could not find any. I would be grateful if you could point me in the right direction.
